Remember that the search engines spiders can’t follow through a JavaScript file. The tendency is that they won’t be able to spider and index the pages of the website.

The solution is to design your website in such a way that it is spiderable. If you use a JavaScript navigation menu, you should have a sitemap carrying links to the pages of your website. Or better still make your navigation menu spiderable.
